I've pulled out the sword the first time, went back in time, and still got the Deku stick and nuts upgrade. I think this is because I have the original version of the game (Muslim chant, and symbol, blood, etc) So if anyone sees this, please state what version of the game you have. So wait, do you mean you both have the same version and you are getting the same results, or what? I'm confused here.
