In order to enter the {{Term|TPHD|Hyrule Castle|display=Castle}}, {{Term|TPHD|Link|link}} and {{Term|TPHD|Midna|link}} need the power of the three {{Plural|TPHD|Fused Shadow|link}}. After recovering them from {{Term|TPHD|Zant|link}}, {{Term|TPHD|Midna}} uses them to destroy the crystal surrounding the {{Term|TPHD|Hyrule Castle|display=Castle}}, granting them access to the castle's courtyard.

In the {{exp|GCN version; east in the Wii version|west}} area of the courtyard, {{Term|TPHD|Link|link}} fights one last time with {{Term|TPHD|King Bulblin|link}} who, after his defeat, gives {{Term|TPHD|Link}} the {{Term|TPHD|Key|link}} that opens the main door to the interior of the castle. The {{exp|GCN version; west in the Wii version|east}} area houses various {{Plural|TPHD|Enemy}} and puzzles, leading to another {{Term|TPHD|Key}}. This area also leads to the {{Term|TPHD|Hyrule Castle|display=Castle}}'s graveyard, which houses an extra {{Term|TPHD|Key}}. This {{Term|TPHD|Key}} can be used to access a room filled with {{Plural|TPHD|Treasure Chest|link}} containing every consumable {{Term|TPHD|Item}} in the game, as well as every type of {{Term|TPHD|Rupee|link}}.
 
The main hall of the {{Term|TPHD|Hyrule Castle|display=Castle}} consists of a large room with various chandeliers that {{Term|TPHD|Link}} must {{Term|TPHD|Clawshot|link}} to in order to access the rest of the {{Term|TPHD|Hyrule Castle|display=Castle}}'s chambers. Once he enters one of the rooms of the main hall, {{Term|TPHD|Link}} will encounter a {{Term|TPHD|Darknut|link}}. After its defeat, {{Term|TPHD|Link}} will have the option of either taking the left or right path of the {{Term|TPHD|Hyrule Castle|display=Castle}}. Both paths lead back out to the balcony of {{Term|TPHD|Hyrule Castle}}, wherein the {{exp|GCN version; west in the Wii version|east}} side {{Term|TPHD|Link}} battles an {{Term|TPHD|Aeralfos|link}} to retrieve a {{Term|TPHD|Key}}. Just as {{Term|TPHD|Link}} walks over to the {{exp|GCN version; east in the Wii version|west}} side of the {{Term|TPHD|Hyrule Castle|display=Castle}}, a group of {{Plural|TPHD|Enemy|link}} spring an ambush against him. However, the members of {{Term|TPHD|The Resistance|link}} come in and save the young hero, defeating the {{Plural|TPHD|Enemy}} and making the {{Term|TPHD|Boss Key}} accessible to him.
 
In the middle of the balcony is another door that leads to the final area of the {{Term|TPHD|Dungeon}}, making way to the third and fourth floors. As {{Term|TPHD|Link}} progresses through these last two floors, he must use his abilities as {{Term|TPHD|Wolf Link|link}} to make it safely across various traps; moreover, since the stairs leading to the upper floors have been destroyed, {{Term|TPHD|Link}} must use the {{Plural|TPHD|Double Clawshot}} and the {{Term|TPHD|Spinner|link}} to successfully reach the fourth floor. The door on the fourth floor, which leads to the outside of {{Term|TPHD|Hyrule Castle}} and eventually to the throne room, is blocked off by another {{Term|TPHD|Darknut}}.
 
At the throne room, {{Term|TPHD|Link}} and {{Term|TPHD|Midna|link}} come face-to-face with {{Term|TPHD|Ganondorf}}, who uses {{Term|TPHD|Princess Zelda|link}} as {{Term|TPHD|Possessed Zelda|display=his puppet|link}} in an attempt to defeat {{Term|TPHD|Link}}. After defeating {{Term|TPHD|Princess Zelda}}, {{Term|TPHD|Midna}} uses her powers to extract {{Term|TPHD|Ganondorf}}'s evil influence from her. It is here that {{Term|TPHD|Ganondorf}} transforms into {{Term|TPHD|Ganon|link}}. After defeating {{Term|TPHD|Ganondorf}}'s beast form, {{Term|TPHD|Midna}} attempts to finish him off, warping {{Term|TPHD|Link}} and {{Term|TPHD|Princess Zelda}} to {{Term|TPHD|Hyrule Field|link}}. The resulting battle destroys the {{Term|TPHD|Hyrule Castle|display=Castle}}, and {{Term|TPHD|Ganondorf}} emerges victorious. After {{Term|TPHD|Princess Zelda}} summons the {{Plural|TPHD|Spirit of Light|link}} to aid them with {{Plural|TPHD|Light Arrow|link}}, she and {{Term|TPHD|Link}} fight {{Term|TPHD|Ganondorf}} while riding {{Term|TPHD|Epona|link}} before {{Term|TPHD|Link}} battles him in a {{Term|TPHD|Sword|link}} fight to finish him off once and for all.
