As of the release of the release of the DLC [[Guardian of Remembrance]], none of the reasons this game has been listed as non-canon apply any more. The opening cutscene shows the diminutive guardian arrived at an unknown point in time prior to its awakening during the events of the level "The Battle of Hyrule Field," possibly years earlier. Moreover, it also shows Harbinger Ganon travelling through the same portal and arriving in the past. On top of that, [https://static.tvtropes.org/pmwiki/pub/images/image0_328.jpg one of the loading screens] explicitly mentions Harbinger Ganon working to delay Link in pulling the Master Sword from it's pedestal and doing other things to hinder the heroes. So, the point of divergence between the two timelines is earlier than previously thought and most of the discrepencies between this timeline and the original are now accounted for.
