In a recent interview with director Hidemaro Fujibayashi, he directly stated that "Breath of the Wild" takes place long after any particular franchise entry. However, it is unclear whether or not this means the game takes place long after one of the three timelines, or if the game takes place long after any of the three timelines. He also states that the familiar landmarks scattered throughout Hyrule are indeed references to past adventures and games.
