The latter portion of the Castle Courtyard and the area where Princess Zelda is located can be visited up until Link has all three Spiritual Stones where an incident with the princess and Impa fleeing from Ganondorf will occur and as a result, security at Hyrule Castle is sufficiently raised to which the castle guards will block the maze areas, preventing Link from sneaking past them, meaning he will never visit these areas again.

The Lost Woods and the Sealed Room are only available at the beginning of the story and once Link falls into the Portal and later goes through the exit beyond the Deku Butler's Son's remains, both the Lost Woods and the Sealed Room are permanently inaccessable as the door will close behind him and cannot be opened in gameplay.

At the Forsaken Fortress, the tower where Aryll, Mila, and Maggie are held can only be visited twice though can't be fully explored with the first-time involving Link getting thrown out of the tower by the Helmaroc King and the second time is where the room gets flooded and Link must run to the top to avoid the Helmaroc King until they reach the top. Additionally, the ship at the top of the Fortress where Ganondorf was can only be visited once until they head inside. Due to Valoo setting this ship on fire to the point where it falls in ruin, both the prisoners' chamber and the ship cannot be visited again after that.

The Hyrule Castle Sewers, the roof and Princess Zelda's room can be accessed twice in the storyline with the first time being where Link is taken prisoner and must make his way to Princess Zelda. Once Zant mortal wounds Midna, the immobilized Jovani will open the way to the castle sewers that Link must take to reach Princess Zelda again. Once they leave the castle after Midna is healed, these areas cannot be reentered again (with Jovani's shortcut being covered by gold), even after Midna uses her power to destroy the castle barrier.

All of the Divine Beasts' interiors are only explorable throughout the campaign after Link receives help from certain residents to reach them. It is only after the battle with the Blight Ganons is where Link makes the choice to activate the Main Control Unit which warns that he won't ever return inside them again and once he does choose to go through with it, the Champions, Mipha, Daruk, Revali, and Urbosa will relocate them to aim at Hyrule Castle. As a result, if Link tries to approach the Divine Beasts after that, he will be forbidden to proceed as it is considered too dangerous. If the Champions' Ballad is completed, Link can only revisit the boss room to fight the Blight Ganon, but he won't be able to visit any other rooms.
