In the german version of ocarina of time the dialoge is changed, when doing the trading sequence sidequest:

The kokiri girl Fado explains to Link, that Grog turned into a plant(instead into a Stalfos). "Everyone is doomed to become a plant in the lost woods".*

So a possible second suggestion to why the deku-butler's sun turned into a tree, could be this:

Maybe because he entered accidentely the entrence to the lost woods portal in Termina, the Deku-child was transformed into a plant/tree.

It would be intresting to know, if the dialoge is changed in other languages as well!
