Skull Necklaces are the Moblin spoil from The Wind Waker. If Link gives Dampa the Sailor, the guy standing near the bomb shop on Windfall Island, three of them he will let Link play a game where he has to bring Dampa one of his pigs. Giving 20 of them to Maggie's Father will earn Link a Treasure Chart.
