After forcefully enlisting Zant into her army, Cia sensed another powerful entity in another era, this time coming from the land of Skyloft. When she and her Dark Forces arrived, she found that yet another two Forces were already combating each other - the Forces led by Ghirahim and the Skyloft Forces. Fi had fought alongside the Skyloftians, but the Forces of Skyloft were overwhelmed by the vast army of monsters and the rampage of The Imprisoned. Although Cia cared nothing for the desperate villagers, she sought Ghirahim's power for her own and formulated a plan. She entered the battle field, posing as an ally to the Skyloftians, and waited for the right opportunity to present itself.

As Cia's Forces enter, Volga informs her that the demon Ghirahim's power poses them little threat, but the giant beast he commands would be a great challenge. Wizzro instead states that they will simply use the island locals to weaken it for them. In the mean time, Cia says they must first win the trust of the islanders and leaves to capture either the Central Square or the S. Rockface Keeps. Volga eventually reaches the locals and, begrudgingly, offers his assistance to them. The Skyloft Captains, unsuspecting to their ploy, graciously accept their help. With the newly formed alliance, the two Forces begin working together to combat Ghirahim's Forces. Fi tells them that they must prioritize the defeat of the demon and The Imprisoned above all else. Ghirahim immediately retaliates to the advances of the new Force by having his army in the west target the Allied Base, and accompanies them as well. He is stopped by Cia as they engage in battle, and is ultimately defeated. Ghirahim senses a strong presence within the sorceress and wonders of its source (implying he can sense Ganondorf's presence in her), but is forced to temporarily retreat. With Ghirahim out of the way, Cia leaves to fight The Imprisoned next. She eventually defeats the monster, and Ghirahim then shortly reappears. He is impressed by Cia's incredible feat of strength, and offers to join their army. Volga however is suspicious by how willingly Ghirahim offered himself. Cia does not care, and with Ghirahim on their side, says they no longer have any use for the Skyloft Forces.

The Dark Forces then turn on the Skyloftians and begin attacking them. Fi quickly retreats to the Rogue Base, and commands all troops to fight back with full force. Her strength increases as her Forces prepare to fight back with more reinforcements. Volga says that Fi is the only one keeping them together, and defeating her should make the Force crumble. The Skyloft Keeps open as enemy Forces pour out. Volga recommends that they conquer their Keeps to stop the inflow of reinforcements, though the Skyloftians use this as an opportunity to advance towards the Allied Base while its generals are distracted. The Dark Forces however are successful in capturing their Keeps, and the Skyloftians lose Morale. With their final Keep captured, Fi also starts to lose hope and loses her former strength.
